I've spent a long time investigating errors like these - unfortunately every single time it's been due to bugs in Chrome. I've yet to find a bug in CMarks that causes missing or old bookmarks. Sorry.
CMarks shows the exact data that is on Google's servers - if there are missing bookmarks in CMarks then they are also missing on Google's servers and are therefore not being synced. It's that simple.

Luckily, the fix for this is quite easy! The most common cause of missing data is that Chrome has simply stopped syncing back recent changes to Google. There are many bugs in Chrome and many different scenarios will trigger the browser to stop sending changes to Google.
This solution will attempt to "nudge" Chrome back into syncing and it works for the majority of missing bookmarks.
First, though, I *strongly* suggest you back up your bookmarks from Chrome, just in case of problems:

- In Chrome, goto the Bookmark Manager.
- Click on "Organise" drop down.
- Click on "Export Bookmarks..."
- Save the file somewhere.
- Goto the options in Chrome.
- On the Personal Stuff tab, disable the sync by clicking on "disconnect my account"
- Wait a minute.
- Then re-enable it.
- This usually gives the sync a "kick" and restarts it.
- Chrome should suddenly send a few changes to Google and then receive a load back.
- If sync stopped a long time ago, you may find duplicates suddenly appear in Chrome as it frantically picks up the data it should have received a long time ago. So now Chrome matches what you see in CMarks. Occasionally this nudge it actually works out what you really want it to do and ends up the same as option 4 above.
